The minimal files necessary to run LINUS are a command file and a protein structure PDB file. The initial protein structure is usually in the extended conformation.

Read the Examples section and look at the sample LINUS run files to learn how to create these two types of files in your working directory.

To run LINUS enter a command similar to the following:

    python linus.py filename.pdb
